Yeah, laying them flat just helps them thaw out quicker and saves space. I used to freeze them while laying flat and then just stand them up in a shoe box or ice cube bin for storage.
If you don't store them flat they get all bulky at the bottom and super thin on top, making them a very awkward shape to try to store. Also it's a lot harder to dethaw because instead of it being less than a half inch all the way across, it's an inch thick in some places and it takes FOREVER to dethaw it

Shoes boxes or the popcan boxes are awesome for storing the bags after they are frozen.

I don't believe that they have to be flat. But most people lay them flat to save space.
You can lay them flat and once frozen stand them up.
