Baby unwell since teeth cleaning at the doctor: vomiting, diarrhea, fever

My baby had her teeth cleaned at the doctor Wednesday. It's almost Sunday && she hasn't been herself at all since. I hear some say flouride isn't good for babies. She has been vomiting, bad diarrhea, && her fever was 102.3 for two days. That's finally gone after a trip to the ER. the prescribed zofran, but I don't want to give her that. Any suggestions on what could have caused this?
