You can do either!!! If the buggies are big enough for your baby seat! I'd say it depends what you're shopping for too....clothes only, take the stroller....you can hang stuff on the handle or over the top of the seat....if you're gonna buy other stuff like shoes and household stuff, use the buggy so you have more room for stuff!
